Supply crates Beacons , or Rifts as some people call them, are large crystals of different colors that drop from the sky and can be opened upon reaching certain level milestones. The color of the drop indicates what level you must be in order to open the crate. They can also hold blueprints which will allow you to save your EP for other engrams.
