Zack, Cody, and London move aboard the S. Tipton to attend high school on the high seas. Zack meets his new roommate, Bailey.

London uses jewelry to bribe her cabin-mate, Padma, to leave the ship so she can have a cabin to herself. Cody finds himself sharing a cabin with Woody, who is very messy. Zack shares a cabin with Bailey Debby Ryan , who is a neat freak. Unbeknownst to anyone, Bailey is a girl who disguised herself as a boy in order to gain a position on the ship after she found out that there were no more vacancies for girls. Zack and Cody agree to switch cabin-mates, but Zack changes his mind after he finds out that Bailey is a girl. After everyone else eventually finds this out, Bailey is allowed to stay, filling the position vacated by London's ex-cabin-mate, and Bailey becomes London's new cabin-mate. This is the last straw for London and she escapes to Parrot Island via helicopter.

Tipton , a large cruise ship. Boston Tipton Hotel 's manager, Mr. Carey Martin uses her employee discount to sign Zack and Cody up for classes at sea. After Mr. Tipton sends his daughter, London, along to the same school, Mr. Moseby nearly has a panic attack. A new girl named Bailey , who initially masquerades as a boy, ends up being London's roommate, when Padma Shinivasanviswanathan leaves the boat at London's request. The ship travels around the world to countries such as France, Germany, Italy, Sweden, Greece, India, and the United Kingdom where the characters experience different cultures, adventures, and situations. The series also introduces new characters, such as Cody's roommate Woody and Zack's roommate Marcus and their teacher Miss Tutweiller. Some episodes involve characters from the previous series such as Maddie Fitzpatrick visiting the S. S Tipton. One story arc of the series is the relationship between Cody and Bailey. During the first season, Cody develops a crush on Bailey and struggles to gain her affections. Many of which fail, but in a crossover with Hannah Montana and Wizards Of Waverly Place, Bailey finally does fall in love with Cody and they date throughout the second season.

Most of the action in the series occurs on board the S. Finally, Moseby accidentally breaks the boat and doesn't have enough time to repair it.
